You're right, overlap.config is exclusionary.

The SNPs in RatMine aren't quite set up correctly, the subject of the
Location object (the chromosome location of the SNP) isn't set.  It
should reference the SNP object.  So it appears to work fine when
querying SNP.chromosomeLocation but the overlap calculation queries
on the Location subject and object references.

If that is changed it should work,
